What is the link between the Erdas/Imagine, the PCI/Geomatics version of ATCOR-3?

ATCOR-3 is developed and maintained by Rolf Richter at DLR as IDL code. ReSe holds a license from DLR for distribution of the original implementation. Thus, the IDL version is always the most recent and the one which is the basis for the publications.ERDAS and also PCI/Geomatics hold a different license for use of the atcor code. They re-implemented the whole ATCOR code in their respective environments and are updating them from time to time - so you have a certain time lag and some minor reduction of features in those implementation, whereas the functionality is the same.
