I'm usually not using the Modtran *flt files but rather the *rsp files as provided with the MODO software. Using the function:
Modtran4:At Sensor signal, you may use the thermal band response file:
modo_v4/sensor_resp/l5_tm/l5_tm6.rsp
To get the correct signal in the thermal band (i.e. bands 6 to 6 in the GUI).
For more complex tasks, you'd need to run modtran through the full GUI first, extract the spectra, and convolve them to the response file.
