   Purpose: To compute downward flux (diffuse+direct) using MODTRAN at different altitude layer along the vertical profile of the atmosphere, e.g., 10m, 20m, 50m, 500m…. 

   Trouble: the output of *.flx file only recodes the flux at the standard altitude( 36 layers). 


Yes, the *.flx file only contains the gridded layers. I always did a linear interpolation between two layers to retrieve the flux at a specific ground altitude. If you need the exact value, you can run modtran in radiance mode and write the flux file. It then will start the grid at the given ground altitude (which has to be the same as H2).
